The Brotherhood has the coolest style, but they are brusque authoritarians sure, they want to save the Commonwealth from perceived threats, but they don't care about its people much. There is sort of an inverse relationship between how cool a faction is and how moral or justifiable they are. You can see a decent portion of each faction's questline before you have to alienate the others, there are some nice benefits to being in each of them, and for a completionist its the best way to experience the most content in a single playthrough. Honestly I'd recommend joining every faction, then advancing each questline until you're forced to make a hard choice.

They also get some nice benefits, and I found their quest chain to be generally the most enjoyable. But there are personal reasons your character might align with them, and provided you don't care that much about synths a headcanon endgoal of "take over the Institute, eliminate the Institute's rivals and take over, then use their superior tech to improve the Wasteland in ways the other factions never could" isn't totally unreasonable, though the game will only cover steps 1 and 2 of that plan. abducting random wastelanders and replacing them with murderous synths). The Institute are in many ways framed as the antagonists, and engage in a lot of antagonist-y behavior for poorly defined reasons (e.g. Morally there isn't a whole lot to recommend them as a group, but they have pretty cool flavor, some interesting quests, some solid benefits, and some of the individual members are reasonably likable. The Brotherhood are a lot like the Imperium of Man, in both the "militant quasireligious faction with sweet power armor" sense, and the "overtly fascist" sense. On the bright side, you don't really have to choose to leave the Minutemen by joining another faction. They feel the least fleshed out of the factions. You could make an argument for the Minutemen, depending on whether you prioritize improving the lives of everyday wastelanders over advancing synth rights.but the thing about the Minutemen is they're a really boring, repetitive faction in terms of gameplay to the point that drowning you in radiant busywork has become a Fallout 4 meme, and their perks are totally useless. If your sole consideration is moral purity and you're down with synth rights, they're probably the way to go. Mechanically, its worth joining them for at least a bit because they give you access to the best armor mods in the game, but their perks aside from that are kinda weak. In terms of flavor, the underground are basically Morpheus' crew from the Matrix.
